I can login to Jira ok with my password but when I put in the Microsoft 2fa code it comes up with error:

Incorrect verification code. Try again.

I can bypass with the emergency recovery code but not a great process to go through everytime.  

Please help

Probably the 2FA you have setup is inactive on your account.

As you have SSO in your company to login to Jira, but the MFA used is from Microsoft, not from Jira.

As you mention this is related to you Microsoft account, contact the admins of Microsoft in your company.

If you don't use SSO or an IDP on your on-premise Jira, there is no MFA option.

So then you can't use MFA, only username/password

Then check with the administrator(s) of the Jira Data Center instance and/or Microsoft administrators, as it seems there his a misconfiguration or a change that has been implemented or maybe a certificate expired.
