I get a popup for a request to activate an application för a user, but when I go to the Admin page under Pending Requests, there is nothing there. So I can't deny the request with a message even though I still see the popup. It doesn't seem correct...

If you could replicate this, the best approach might be to reach out to Atlassian Support in this case. As you've noticed, there should be a list of user requests when you navigate to admin.atlassian.com > Apps > User requests but if it's not there it might be an issue.
One thing you could check (if you have access to it) is admin.atlassian.com > Insights > Audit log. Potentially, someone else has already denied the request in the meantime 🤔, and you could check the logs there. I'm not 100% sure if these entries are written there, but it might be worth a shot.
