I have enabled the app to connect Jira and GitHub and both sides say everything is working fine, however all I see when I click into the 'Code' section of my project is this:
What is the solution to get the code from my GitHub repos to appear here?
Hi Joseph,
I see that you have setup a Github integration with Jira Cloud in order to be able to see your code on Jira issues. However this part is only the foundation needed to make this work. Even if you have this setup correctly here, you won't instantly start seeing that code in Jira.
Instead Jira requires that when you are creating pull requests, publishing commits, creating branch names, that you actually mention the Jira issuekey in those pieces of development. Only then can you look at that Jira issue itself to see what commits, pull requests, branches, etc are referenced to that issue. Does that mean I can only see the code at the point of the commit or pull request that features the issuekey. Is there anyway to make it so that I can see all history, branches, etc of my repository?

Yes, that is correct. I am not aware of any way to show the complete repo info inside Jira in the manner you describe. Perhaps there is a different solution to this from our Marketplace site, but I am not familiar with any that do what I believe you are looking for here.
