I'm not able to properly get counts of stories. I have 821 issues but 260 stories but they don't show in my story count and I'm not sure why.

Jira does not have a gadget that allows you to calculate percentages in the way you want.
But a good solution could be the Advanced Issue Filter Formula gadget offered by our Great Gadgets app. With this gadget you can calculate the count of stories, sum of their estimate and percentage of work done very easily.

That gadget appears to be from a marketplace addon, and not a built-in feature of Jira Cloud.
I recommend contacting the vendor's support, from their marketplace page, to check their documentation or email the support team: https://marketplace.atlassian.com/search
If the vendor's name / product is not listed on the gadget settings, please check with your Jira admin to learn who the vendor is.

You seem to already have that addon dashboard gadget, so it may be just a matter of understanding how it works.
Regarding built-in features, that depends upon what you mean by "Done %", and for which issues.
For example, for an epic view you may see a simple progress bar by count of the child issues with the percentage done by count: https://support.atlassian.com/jira-software-cloud/docs/configure-field-layout-in-the-issue-view/
The same is true for issues and their subtasks.
When time tracking features are used, there is a different progress bar showing time spent and time remaining, relative to the original estimate.
