In the plan view I can see all my initiatives (highest hierarchy level). Some of the epics we have, have no assigned initiative on purpose. Can I somehow group those epics into meaningful groups (e.g. by applying a label)?

In Jira Plans, if you click on View settings in the right side of the plan, you will be able to see the option "Group by" where you can select different options, including the Label field.
Then, you can manually create groups and add labels to each group. It can be 1:1 > meaning 1 group = 1 label, but you can also put multiple labels inside one group.
This is just one example, but you can play with grouping a bit more to get the desired result.

The high-over initiatives are filled with contributions, the epics by different groups. I suppose you are in close communication with these groups as to coordinate their powers to get the best results for the goals you described in the initiatives.
If you're already in communication with these groups, why not provide additional initiatives that can incorporate the "left-over" epics with work they are doing for your organisation?
That way, the groups see the relevance of their work, and you don't have to bother with making labels to interpret their work.
