GitHub linking is solved or still a problem?

Since Atlassian introduced "native" GitHub integration did it completely solve PR/commit linking for your team/org or it remains inconsistent?

For example, some reporting tools use those links and if you have 50% of work items unlinked it remains to be problematic from reporting perspective.
