We recently migrated to Jira Cloud (from Data Center) and my team is adopting the official dark theme. One of our common observations is how "aggressive" the flagged issue coloring is for the Backlog view when using the dark theme.
Is there a way to change this to something closer to the yellow used for the lighter theme?

Jira Cloud does not currently have a native setting to customize the colour used for flagged issues in the backlog, including separately for dark theme. Flagging is a built-in Jira behaviour, and the visual style is controlled by Jira's theme/design system rather than by board or project settings.
So @Tinker Fadoua is right - the realistic options are either to use the built-in styling, look for a Marketplace app workaround if your organisation allows that, or raise feedback with Atlassian as a UX/accessibility suggestion.
I agree the dark theme version can feel quite strong visually 😅

Unfortunately there is nothing to do unless you want to use a marketplace app.
