Currently the way we have our Kanban board set up is at the project level and not a board within a larger project.
From what I have seen, the control chart report is only available at the Board level and not project. Has there been any resolution for this? Or will I have to recreate this project as a board? (would prefer not to, but if that is the only option please let me know)

A "board" is just a way to view and manipulate issues. Boards are based on filters that specify the issues to include in the board.
If your board is set to retrieve all the issues in a given project, then the Control Chart for that board covers the entire project.
What is the filter used for your board? If you constructed a filter that returns a subset of issues in the project, then you simply need to create an additional board that is based on the entire project. You can have multiple boards referencing the same project/issues.
You'll have to make a new board and set it's query to "Project = <your project>", and then the control chart will 'see' your project. You are right, the charts derive their data from the board settings (the query).
There probably isn't a need to change your existing board, just make a new one and link the control chart for the new 'project board' (each chart has a URL) as a shortcut in the menu of your normal board.
