I'm using Jira Cloud and each project has its own roadmap which links up to a plan so I can view all the work across my teams within my department.
My question is, is there a level above this like a company plan where all departments plan's can be rolled up into one plan to give a company portfolio view?
I really don't want to create a plan with all projects in it as this will bring in lots of initiatives that I don't want to report on.
Ideally each department is responsible for their plan and I have a view on top of this where I can point stakeholders to, rather than pointing stakeholders at individual plans.
In old versions of Jira I think this might have been called a Program view.

It is exactly as you explain: there has been a program view in an old version of Advanced Roadmaps Server, probably even in the days when the product was called Portfolio for Jira.
That view has never been updated with the new way plans work and it has never been made available for the cloud version.
So the answer is no, there is no way to aggregate plans into a view on top. Behind the scenes, every item in the roadmap is a Jira issue, so it would be possible to build a separate overall roadmap with only initiatives and Epics, based on filters that pull in the issues you need. As long as at least the Epic level does actually have start and end dates filled out (and they are not rolled up from the story level below), you could still pull this off.
