Can I clone a project and keep the epics, tasks, and sub-tasks?

I need to duplicate my projects then make small modifications; I would want to avoid starting from scratch.

How to create projects or sets of issues based on a template or use cloneProject from JIRA Command Line Interface (CLI).

No this is not possible. However, you could then clone the epics into the new project. See this question for more info on this: https://answers.atlassian.com/questions/92463
