I have come across scenarios where the estimates were added to every story in the sprint after hitting the Start sprint which resulted in flat guideline in Sprint Report.
Would a similar guideline be generated if some stories had estimate, and some didn't have estimates after hitting starting the sprint?
Should all stories have estimates prior to start of sprint to avoid this?

If you want to track your sprint commitments properly using the built-in reports, yes: you should make sure all issues in the sprint are estimated before starting the sprint.
Every change you make (adding / removing issues to or from the sprint, updating estimates) after the sprint is considered as scope change.
If that is a problem or not, depends on how you want to work and how important you consider this. But that's how Jira considers it.
