The vip set to  jira.company.com  however in order to get Jira to show up must add 8080 at the end.  so jira.company.com:8080. How do we change context so that when the F5 vip points to the instance we do not need the :8080 port at the back for catalina or tomcat to serve the login page?

You have 2 options. Adding them in the recommended order

  1. Proxy from port 80 to 8080 using a proxy server like Apache. See https://confluence.atlassian.com/kb/proxying-atlassian-server-applications-with-apache-http-server-mod_proxy_http-806032611.html
  2. Change port to 80 instead of 8080. See https://confluence.atlassian.com/adminjiraserver/changing-jira-application-tcp-ports-938847762.html
