Our company is based in Germany, is there any way to make the payments in Euro? and also one more question, how can we be sure that the data is stored in Europe and not elsewhere?

As for paying in euros, currently Atlassian has the price displayed in dollars, so for this you would need to ask Atlassian by raising a support ticket.
