Trying leverage the JSM Widget on our web app to allow users to look up knowledge base articles while they are in the app. Widget is working, and any changes I make to the theme or button are reflected almost immediately after saving, but

If you'd set up everything as described, you should be able to search for KB articles.
Here's the official support article related to configuring widgets and KBs.
Not sure what else you could check if the widget is already working, but you have issues with KB only (potentially check if Confluence content is restricted 👀)
Apart from that, the easiest way would be to contact Atlassian Support and grant them data access to debug this from their side.
