Hello, I am not sure if it's just because I'm an administrator and can see everything, but the user support desk and employee help desk show up on the same page. I don't want employees to see the user portal and vice versa. How can I be sure this is the case?

Could you maybe share some screenshots of what the users/employees are currently seeing and what you'd for each group to see?
I'm guessing we're talking about visible portals on the Help Center.
Portal access can be configured in multiple different ways - I would recommend checking out the official support docs related to customer access: Set up and manage portal access
