Automation for JIra Cloud and Application Links

My company is currently requesting that I move our external service desk to another instance so that it's separated from our internal development projects.  I have application links between the two instances but I know Jira is still very limited in functionality, for example you can't move an issue from one instance to another.  

Does anyone know if Automation for Jira has any capabilities when dealing with separate instances under the same organization that have application links?  For example, am I able to run a JQL query using a branch and create a child/parent link?

I'm afraid that at this time, Automation doesn't have any inter instance capabilities at the moment.
