We have a Project for one of our client. He is already using Jira with another supplier, on another project. We send him an invitation by email. When he click on it, it doesn't open our projet. It opened the other projet he already have access. Our project doesn't seams to show at all. How can we fix and avoid this?

How exactly did you invite the customer to your project?
Normally you invite them to your entire instance and you need to grant them access to your specific project (as a customer).
So it could be they already have access to to your environment (through the earlier invite on the other project), however as soon as you add them as a customer on your project they should also have access to yours.
You do want them to have access as a customer i assume, and not as an agent?
The other project is not with us. It is a different compagnie.
What I did is to go to user management and I add the email address. I then send the invite. He received the email. We proceeded the same way for other user and it worked without issue.
This client, when he click on to accept the invitation in the email, it opened the project with the other compagnie and our project is not there.

Oh so a completely different Jira instance?
From your wording it sounded like you just had a different project within the same environment.
Is the customer going to your url instance (you might just want to send them the url directly instead of the invite to be sure) and then being redirected?

I did the verification with client, and directly with the URL, it is working. So simple...
