One of my private email accounts recently received an email from Atlassian, stating "An admin made you an administrator of an organization".
Two things are strange about this:
1) The sender and the links in the email seem legit.
Sender:
noreply+f1a9569@id.atlassian.net
Link:
https://track.atlassian.com/tracking/...
which redirects to
https://admin.atlassian.com/o/...
which again redirects to
https://id.atlassian.com/login?continue=...
So if it's a scam, it looks like a good one.
2) I use that particular email address, which this email was sent to, only for GitHub. I am not aware how Atlassian would know this.
Did anyone else make the same experience recently?

Another organization admin could have entered that email address manually when assigning the admin role.
If that email is visible somewhere through GitHub, previous collaboration, commits, invites, or another workflow, someone may have used it intentionally or accidentally.
If you have any concerns raise it directly to Atlassian like @Nikola Perisic said.
I don't really believe into coincidences.

For everything that seems suspicious to you, you should report such behavior to Atlassian here: https://www.atlassian.com/trust/report-abuse
Atlassian doesn't have any information other the one you give it.
Also, is anyone else from your organization an organization admin as well? Check with them, if they didn't do that, report this.
