Currently we are using Jira Software and many users already have Projects in progress, but we want to implement Atlassian SAML single sign-on with Azure AD. We have verified our domain but our concern is that if we claim the domain accounts, would we break all the current users permissions to their in progress projects? Any advice or answers are greatly appreciated!

Claiming the domain accounts will not break their permissions. After claiming the domain acocunts there is a further step needed to set up SAML. Claiming the domain accounts simply allows administrators to manage some of aspects of the accounts.
