I'm wondering if it's possible to start tracking time when the issue transitions to in-progress?
I found this automation, but it logs time from Jira Automation user and not from assignee

You can follow this video tutorial that shows you how to use jira automation to set sla times. You just need to determine when the timer would stop counting based on another transition.

Thanks for sharing, but this is not what I'm looking for.

I don't think you can do that in automation. You want to try workflow postfunctions instead which allows you to run from the current user. But most likely you will have to get a 3rd party plugin based on your requirements.
