I input the internally installed GitHub URL in Bulk Configure GitHub Repositories and get the error Please supply a valid GitHub repository URL.
URL: https://github.arc.day.com/FAULT/master
I tried adding a username to it as well:
URL: https://github.arc.day.com/bsmith/FAULT/master

A git URL usually has a .git extension, take a look at a git project on Bitbucket for example.
Not that I have any direct experience with the GitHub connector in JIRA, but presumably the URL should be a proper git URL that the official git client would use to access the repository.
