When I import epics into the portfolio manager it is not bringing over the stories and tasks already associated and linked to that epic. Is that the way the epic import is suppose to work or is something wrong? What is the best was to go about this?

The import is not supposed to work this way.
Actually you will need to select all the stories you want to import.
To make your job easier you could create a filter in JIRA, save it and use this filter at the Portfolio import. This could enable you to easily select the issues you want to import.
