I wouldn't serve the same JIRA instance on 2 different domains. You'll get some weird behavior (and JIRA complaining) on the front end. Dashboards will def. complain.

Can you expand on the use-case? Daniel Wester is correct: This would cause broken behavior for functions that rely on the Base URL to achieve the right link.
