This is the use case I´m trying to accomplish: When transitioning an issue through the workflow, a manually set flag should automatically be removed.

Actually a quite simple thing. But when the rule is about to be applied, nothing is happening. Instead I get the following error report from project automation:
Anybody has a clue what´s that cause and how to fix it?
Given that you are on Next-gen I assume you created a "Flagged" field in that project? You can't reference the system default Flagged field in your NG project and I have to wonder if that is the conflict. It might be interesting to rename your NG project field to something else and see if the Automation allows you to reference and yield success.
So I think the issue is that the "Flagged" field that is being referenced in the Automation is not the same as the "Flag" for NG projects. I suspect that you can't get there from here on NG at this point. However, it may be possible via the "more options" but I am just not sure. Maybe a quick support ticket w/ Atlassian Support will confirm.

I am confirming that you can be using a Next-Gen project and successfully use automation to remove flags on transitions.
I am using the default FLAG (red flag- card colour change) feature. In automation/rules, i created a rule to remove the flag when the issue is transitioned to DONE. I chose the action on object 'Flagged' and then left the value empty (obvs. do not use value 'impediment'.
That worked like a charm.
