I am currently exploring the premium side of JIRA - Timeline and I noticed that when I am adding specific fields, story point field seem to be unsupported (See Image below).
Is this by design or there is something that I need to configure for this field?

What types of projects are sources for your Plan? Get the project Type information from the View All Projects page under the Projects menu.
Is the Story points field in use in the issues that are included in the Plan?

Is the plan explicitly and only using Projects as Sources?

I assume you are referring to "Issue Sources" in the Plan settings, if Yes, the inputs are combination of "Boards" and "Project".
Should it only either all boards or all projects?

It does not necessarily need to be only projects or boards.
Boards are based on Filters. What are the filters that the boards use?
If any of the filters are constructed such that they do not explicitly reference projects, then Jira will evaluate the board filter to mean all projects in the instance should be considered.
I ask these questions to confirm that only Company Managed projects are included in the plan scope.

the filters are specific to a project, meaning our sources have 10 boards, 10 filters, specific to 1 project at a time.

I just realized that my brain was not processing the image you provided correctly. My brain was thinking that was the Timeline view itself where you can add fields. But the image you provided is actually from the Plan Settings / Custom Fields.
You do not need to add Story points to that configuration page in order to be able to add it as a Field in the Timeline view. It is available in the Timeline view by default.
The Story point estimates field is specific to Team Managed projects, not Company Managed projects, so the lack of support for it is not relevant to your specific scenario.
