I have configured an incoming mail handler to create a ticket in one of my projects upon receiving an email, which works perfectly.
However I cant seem to get the notifications to work correctly.
When anyone sends and email to the box, the person who sent the email gets set as the reporter. I want to sent an email on the event "Issue Created" to the reporter, that way they can get their ticket number and check back on the ticket at a later time.
I have notifications set up to notify the Reporter on the event "Issue Created (System)". But I dont see any emails coming through when the issue is created via the incoming email handler.

This is because people do not get notified about changes they make themselves by default, IE they don't get notified for tickets they create. The notification you have pointed out would alert them if someone else created the ticket and marked them as the reporter.
What you are asking can be accomplished through Jira Service Desk. Have you thought about looking into that?
