when I hit the link, JIRA site is down, seems I should run it manually? but How?

You can set up the JIRA service manually: Manually Setting up JIRA to Run as a Service

Or you can start JIRA using Windows 'Start' menu shortcut or even the command prompt.

Yes. JIRA Standalone uses it's own Tomcat server.
