Our user database is half LDAP and half JIRA internal directory.
Is there anyway to be able to turn on the Comment by replying to e-mail feature if this is the case?

It doesn't matter if your users are split between LDAP and the JIRA Internal Directory, the procedure for setting up commenting by email is the same as if the users were all in the same directory. The instructions at http://confluence.atlassian.com/display/JIRA/Creating+Issues+and+Comments+from+Email should cover everything.

As long as some of your users come from one and some from the other database, you should have no problem. If same mail adresses are in both databases though, you will have no way of telling which user will be connected with the senders adress. You should always get a valid comment though, if your permissions are correct.

Mostly true, there are edge cases that can bite when your external users may have different email addresses that are aliases under one user account. In this case, JIRA will be unable to associate them with the common userid. Ironically this feature is what sparked JEMH long ago, and equally, is has not been reimplemented with the new 1.0 UI stuff. If you're lucky, it will do exactly as Andrew says...
