Add a new column in Issue Navigator Columns, however, can not see in Issue Navigator.

JIRA | version: 3.12.1

The new added column was a custom field added in custom Field under administrator.

I found a note gived by jira followed:

Note: Not all the fields below are shown in Issue Navigator for each issue (eg custom fields which are only per-project and/or per-issue type).

Is taht the reason make the new added column can not see in issue navigator?

Yes, that could be the issue. See if the custom field you added is in the context of the project or issue type selected. For an easier test, select a project and issue type where you know the custom field is available and search for the issues in it. You can see the column for the custom field if properly added!
