Can i create a separate org in jira for a customer?

You can certainly create multiple orgs. You can have multiple orgs per Project or associated with separate projects. If in the same project your customers will see the same project portal but cannot share outside of their org.

If you're using Jira Service desk you can create seperate organization for customers check this : https://confluence.atlassian.com/servicedeskcloud/blog/2016/09/group-customers-in-organizations
