I contacted the billing department over an email over 10 days ago and there is no reply. Do Atlassian accounts usually have an account manager they can speak to? I need to see if the price offered is negotiable and if only specific features can be upgraded (for example the automation action limit) rather than the whole plan.

A lot of customers use a solution partner to help manage their licences and contact with Atlassian, and they might provide discounts on licenses if applicable. find one in your area here.
Regarding your queries, you can't normally ugrade features individually, or negotiate pricing.
