If I rename an Organisation in a Service Project, will I need to update any filter where that Organisation is mentioned, or will Jira just auto update them?
Certainly, when the organization name in a service project is updated, it will be necessary to manually update the renamed names in the JQLs. It will not be automatically updated by Jira.
