For one of our service desk projects, we have a "waiting for customer" status and then it sends out a reminder at 3 days and then auto closes at 5 days if there is no response. In this specific project many of the users are just responding via email saying "this can be closed" which is annoying to me. Is it possible to have a button in the email notification that allows the user to close the ticket and provide a comment?

Although this article was written to send emails with an Approve and Decline button, you can probably modify it to meet your needs.

But you can add a rule to check the reply of your user and close the issue.
