I'm looking to edit the automated replies we send to customers from our support Jira account.
We have a request type under 'Add new user' - I'm wondering if it is possible to create an automated reply with an attached to send customers a user guide? However, this wouldn't be applicable to the other request types we have.

Since Jira doesn't really segment the notifications like that, your best bet will be to either use the Automation that is build in to Jira where you would add a condition for the Request Type and then use the "Send Email" action.
If you wish to go with a lot more freedom you will have to look in to an app that handles your email all together like Email This Issue.
