Currently, I have three projects which means three portals and they should be separated. Is there a way that customers from portal A don't see the other portals?

portal visibility, at customer level, depends to customer permissions.
My suggestion is to limit visibility at project level to "Customers who are added to project" and manage customers in project specific section.
If a customer doen't not have access to a project, the associated portal will be not showed to customer.

Yes, you can separate the customer from the portal (projects). In the project settings -> customer permission, change that to the "Customers added by agents and admins"; hence the project in the portal will be visible only to customers added by agents and admins.

If you want to disable a project in the portal itself, then change the browser permission in the project permission - remove the "Service Project Customer - Portal Access" - This makes the project not available to the customer in the portal.

Thanks for the quick response. My portal is currently open to anyone, so that's why they can see it all. Do you suppose there is a workaround that only customers of a specific project can see their own portal while the portal access is open to anyone?

Your Help Center (the portal where your project portals are) will be open.
The projects that they see on that Help Center will be limited to the Customers on those projects :)
