I think this kind of warning shows every time you permission scheme is "non-standard". It is recommended, that the team and customers have the Delete Issues permission, but it is not necessary.
Is there any particular reason, why the customers are not allowed to create issues?
We are restricting only delete issue, because if assignee and customers deleted ticket means Administrators don't have control over ticket's.
we want to restrict delete issue permission to set of people alone.

@Jeya In your case the main problem is the missing Create Issues permission for "Service desk customer - portal access" (the first item in the list)
If you add this permission again, the red error message become yellow and you will be able to dismiss the warning...
