we want to delete Jira Service Management from our Jira Instance. Now the question is, what exactly happens to things like custom fields across the jira instance and several (jsm and non jsm) projects? Will they get deleted anyway or are those custom fields JSM only and can not be used in Jira Software?
Are there any other possibilities that something will break with current Software projects when deleting JSM?

In your example, no custom field config would get impacted. Just be aware that the apps installed for JSM will be cancelled at the same time. However, the data retention is set by the third-party vendor and their policy.
Data for your standard subscription are stored for 60 days. If you'd like an immediate deletion, just place a support request.

Custom fields will not be impacted. Just check to see if any of them have a context that is only attached to JSM projects. They will still be available for Jira Software.
If you have any automation rules that connect JSM projects to Jira Software projects, you would want to disable them.

we disabled the automation rules that were still left. We have some custom fields that were created by "Jira Service Desk", sounds quite legacy to me.
Are there any known side effects, when deleting Jira Service Management, besides the things I mentioned?

Nothing that I can thing of. Firs, just take away the groups associated with the Product in the User Management area, without actually deleting the product. Take out all of the Users in the jira-service-desk group except maybe you. Then you can downgrade the product to the Free plan so it is not costing you anything but would still exist if you are that worried of potential problems.
