I have multiple projects as an example above. However all portal customers from different organizations are seeing these. Is it possible to only show the Customer Portal Per Organizations assigned to them?
You should be able to control the visibility by changing each of your project's CUSTOMER permission setup -

If that was the case, then you will have to evaluate your each project's setup for Users and Roles configuration to adjust it so not all the customers (not related to a specific project) are not included.

What Joseph suggested is just step 1. The step 2 would be going to each of your JSM project->Customers and add different customers to different JSM project. There is no need to configure roles and permissions for that. So do not add any users directly to JSM project->Project settings->People, use the Customers option instead which is the option under "Channel". Open any of your JSM project and you'll see the option on the left bar.
