We are trying to set up jira@...atlassian.net as a guest email and AD must have sent an email to it for approval. How do we get to its inbox?

You can't get access to this e-mail inbox since it resides in Atlassian network. Those e-mail domains are setup for your cloud site to receive and send e-mail...so that user does not need to setup external e-mail system.
Would suggest changing the guest e-mail to one that you have access to instead.For example, a guest e-mail that was setup on your company's mail server.
