Private comments can make comment viewable by only certain project roles (like project user). If your user is the only one not in that project role, that would achieve your goal.
You could use a Security Scheme to make an entire issue visible only to a select group of people. Service Desk does something similar, where comments can be "Internal" for use in the support team, or a response to the customer, in which case the reporter also sees the comment.
