This will be because you have used the software in a way that is chargeable. You agreed to this when you signed up. But the emails about costs and licencing have been generated by a robot, it's all automated.
Atlassian are not going to chase you for a few dollars if you are going to leave. Go to my.atlassian.com and cancel all the subscriptions and licences you have, then go to https://id.atlassian.com/manage-profile/account-preferences and use the "delete account" option there.
