Our organization has Atlassian Access and we are currently paying for Trello accounts even though they are using Free Trello. We are trying to avoid paying for the Trello only accounts since it is a significant number, however we do not want to deactivate the accounts because we have Service Desks where they are customers and we need to enforce the SSO even as customers.
We also looked into making a Non-Billable policy, but that too will remove the SSO ability.
After some digging it looks like a lot of of the Trello accounts were created years ago, and some of the users are not even with the company. Is there a way to sync the users with are AD and automatically deactivate?

It sounds like what you want to do is setup User Provisioning. I'd take a look at the documentation here: https://support.atlassian.com/provisioning-users/docs/configure-user-provisioning-with-an-identity-provider/
