Does API request fall under workspace command run limit?

If I use the Trello API to for example get all card lists, to create one or update a card, etc. does it count towards the 250 command runs per month in the free pricing or it counts only towards the 300 requests per 10 seconds for each API key?

No, Workspace automation command runs and API rate limits are separate limits.
