Can I upgrade workspaces

I have two workspaces, and I would like to upgrade each one individually with two different payment sources. Can I do this?

Yes Billing is at workspace level, and you can do it via different payment process

I would suggest you route it through an Atlassian Partner as Partners can provide you with discounted prices.
