I have a Confluence account and was able to invite users to it. I also want to add those users to my Trello org so I can have them billed under one company account. How do I do that?

AFAIK this is still not possible. Trello has separate billing, it is not visible under Atlassian organization billing, but directly in Trello.
I recommend you to invite your users to Trello and use the same e-mail addresses as in Confluence. This way they will be able to use the same Atlassian accounts, but the billing will be separate.
