So basically I have a situation where I have automation rules on JIRA to fill in a field which is required to correctly assign the alert on Opsgenie side.
What happens is that when the field is assigned, the alert is already created, and then the policies to assign the alert to the corresponding team are not working.
Is there any way to control the integration on JIRA side to wait for all automation rules to be processed?

If you are triggering Opsgenie alerts through a Jira webhook, seems like you could configure some sort of JQL that triggers once the field(s) is populated. Might look something like this:
