I have jira software server installed with about 2 years of various activity. Can I install Jira service desk on the same box? Are they compatible? or will they mutually corrupt each other?

They are intended to be run together.
But I suspect you are thinking of them as separate pieces of software and thinking of running two Jira systems - one Service Desk and one Software (on the same server).
This is not ideal, as you lose out on some integrations they have, and your people have to look in two different places for things that are often related.
The better option is to install them as they are intended to be used. They are both "Applications" built to run on a "Jira platform" (which is called "Jira Core").
I strongly recommend that you install Jira Software (which is a bundle of Core and Software) and then go to Admin -> Manage Applications and add Jira Service Desk in there.
One Jira, all three applications working in one place with a common set of data.

Or you can in admin panel to Applications tab, where you can find installation of Jira Service Desk
