We have three different service desk projects for three different departments. I would love to create a single portal our users can access and they can click on the type of issue they are having. Preferably we would like to keep the 3 projects separate instead of using one single project. Is it possible to have a single portal that will route to the appropriate project based on what the user chooses in the portal? Thanks!

In generalJSM access is always via a single portal for all of your projects, and customers/users will need to click on the the appropriate project to access the request types hosted within each project.
However, you can control the visibility of project(s) within the portal, so not every customer sees all the projects in your env. I believe this may be the solution for you.
