Is there a way to filter issues based on customer and organization fields? We are looking for a more detailed filter beyond just the organization name.

Sadly, it seems there isn't a JQL for customers yet. You can only search for an organization.

You can also look for request participants.
You could create a customer field and fill it out with the customer's email. To do that, you will have to modify the work items in bulk.
