Issues can be created in Jira Service management project from emails.
What are the best ways to first scan (or change) these emails with dedicated programs, before Jira Data Center converts them into issues?
I'm assuming there's no setting that would hold off the email-to-issue conversation for a few seconds.

Welcome to the Atlassian Community!
There isn't a 'delay' option available in the JSM Mail handler for Data Center out of the box to process the email and then wait a few seconds before creating the work item.
What goal are you looking to accomplish with this? Perhaps if I understood what you were looking to accomplish I might be able to see if there is a way for you to accomplish your goal.
